Already Exists
Before the start of this experiment, Windows Office was already installed. It includes OneNote.Install OneNote from Microsoft Store
Run Microsoft Store, find OneNote, and click “Install” button.It start install the OneNote from Microsoft Store.

Search OneNote
After installation, search with Windows search box, and there is only one OneNote.When you open it, it's still the OneNote in the Office.

Conclusion
In the list of software uninstalled in the control panel, you see that it is already installed:- Microsoft 365 Apps for enterprise - en-us
- Microsoft OneNote - en-us
Actually, OneNote in Office is the OneNote that was just installed from the Microsoft Store.
OneNote in the Microsoft Store is a standalone OneNote.
They are the same thing.
They are just difference with the activation.
- If Office does not exist, OneNote in the Microsoft Store is activated as free.
- If Office does not exist, OneNote in the Microsoft Store is activated to relative license when you are logged in to your school or work account.
- If Office is present, OneNote in the Microsoft Store is activated as Office. If Office isn't activated, OneNote is also inactive, not free.
